The indictment lists several people including Cilia as co-conspirators, so it's by association. The only evidence specifically alleged against Cilia is that she attended a meeting where others allegedly made corrupt deals. The rest is literally just "she was married to Maduro."
I'm still puzzling over why a sitting foreign head of state is subject to criminal liability in United States courts, while a sitting or former United States head of state is not.

You are assuming that the rule of law still applies in the USA. Clearly it no longer does.
Because he was not the 'legitimate' head of state*; so he has no 'legitimate' immunity.
*It is not worth going into whether a head of state has to be elected, and if so receive a majority of the popular vote to be a legitimate 'head of state..
I assume that the hope is to coerce her into providing evidence against her husband. There will be plea deals, done with trump appointed prosecutors approved by Trump appointed judges. I wonder if they will get more than public defenders to represent them given they will have no accessible assets in the US.

As of about five minutes ago, the docket for the case shows no attorneys of record for either Maduro or his wife. Some of the other defendants are represented by counsel, the standard criminal defense firms in the New York area. The defendants willl be arraigned this morning. At an arraignment, no special legal expertise is necessary. The charges are read out and the defendant enters a plea, which will undoubtedly be "not guilty." As a rule, federal public defenders are some of the most skilled and experienced criminal defense attorneys out there, but I have seen no word to indicate whether they will be involved.
The judge in the case is a Clinton appointee. The U.S. Attorney of record is Jay Clayton, who is an unqualified Trump appointee. However, several Assistant U.S. Attorneys have entered appearances in the case, so it will be handled by as many of the SDNY line prosecutors as have remained on the job. Since the case is highly politicized, I don't expect it to proceed in any semblance of the usual fashion.
Also I have been fact-checked by my better half on the firearms charges. Those are sentencing enhancements, not charges in and of themselves. They may be attached to any other violation of criminal law chargeable in U.S. courts.
